Google: Disavow Links

After Google's Penguin update in April 2012, my website took a big hit in Google search engine traffic of about 40%.  I suspect this is because I spent a lot of time getting my PAD files listed on every crappy shareware directory I could find.

My question to the community is has anyone tried using the Disavow Links tool on most of the shareware directories?  Did it noticeably mitigate the effects of Penguin?

I'm also listed on hundreds of pad sites, but still top most of the relevant searches. (I barely have any other backlinks besides these download sites) Do you know which specific sites cause problem for you?

Google provides no information on what sites you are penalyzed for.  But if I was going to disavow some sites, I would start with the ones that have hundreds of links to us as reported in Webmaster Tools.
